After saying goodbye to an "old" friend the crew take some time to recover after their ordeal at Vulcan, and the ship receives repairs while at Andoria. However the situation for them becomes worse with more and more complications arisen.

Summary
The crew is assembled in the crew lounge as they pay the final respects to Master Chief Petty Officer Jeffery Jefferson who sacrificed his life to allow the Enterprise to escape from a pursuing Vulcan cruiser. After the memorial the crew is left with the task of repairing the ship while it is docked at the Andorian Shipyards. The captain takes this time to find a third member of the Project Harmony group, an Andorian scientist named Professor Sh’avern th’Teris. This is also a difficult time for Commander T’Val who is attempting to recover after her torture and ordeal she experienced from the Vulcan High Command after being captured and forced to undergo numerous neurological forms of torment.
Admiral Paris informs the captain that Starfleet has decided to send a "bodyguard" for Enterprise, to prevent it being captured. The support ship is in the form of the Defiant Class starship USS Warhawk. It is also during the time the crew has to relax and recover that Lieutenants Joseph Pike and Kentra Donrav become "closer".
Before the captain leaves to visit Andoria he finds out that the Warhawk is being commanded by his younger brother, Lieutenant Commander Johnathan Marshall-Bennet. Surprised at the news Zack must continue with his own duties and contacts the Andorian Chancellor, one Mikth th'Khalle. He informs the captain that the professor has been found, alive in the northern wastes and is now safe in the capital city of Andoria. The chancellor agrees for Bennet to meet with the professor who is eager to reform Project Harmony.
In the middle of the night the captain is attacked…jokingly by his brother who announces the Warhawk's quick arrival to Andoria. As the brothers take time to catch up Zack receives a communiqué from Admiral Paris. Outpost Three reported that a Ferengi freighter travelling to Tellar has reported picking up a large number of Vulcan combat based vessels moving through the region close to Andorian space. Paris gives command of all Starfleet forces in the area under Zack’s command and tells him to be prepared for anything.
The next day the captain leads an away team down to the planet to meet with the Andorian chancellor as well as the professor. As the chancellor conducts the introductions the professor is beamed off the planet through the use of a transporter. A second later and the transporter beam reveals a large silver cube, it turns out to be a bomb. The people in the room attempt to flee the area but are too late and most are caught in the bomb explosion. Lieutenant Donrav is injured seriously and is beamed back to the ship with Pike. The captain remains on the planet for a little bit longer to insure the chancellor’s safety. Back on board the Enterprise Lieutenant Donrav’s injuries become fatal for her. As the captain returns from the planet he begins to bark out orders to find out who bombed the Andorian Grand Clan Halls, unknown to him he has suffered from a concussion and other head traumas, he passes out on the bridge to be caught by his brother and T’Val who get him to sickbay. Doctor Novak reports that Kentra is dying and she has asked for the Donrav symbiot to be saved. T’Val rushes to find an unjoined Trill who can be the next host for Donrav. Quickly they find that the Warhawk’s science officer, Ensign Megeen Ravax is an unjoined Trill.
Kentra passes away, but the Donrav symbiot is saved and passed on to Megeen as its new host. The captain is now in a coma and Novak is unsure if he will come out of it. Admiral Paris contacts Commander T’Val and orders her to take temporary command of the Enterprise and its mission to find Professor th’Teris.
The Warhawk finds a transponder near to Andorian space. They anaylsis it and are able to determine it was used in transporting the professor off from Andoria and beamed through a network of other transponders. The Warhawk and Enterprise crews work together to track the other transponders.
Megeen begins to adjust to her new life as a joined Trill, while Doctor Novak performs an autopsy on Kentra on the request of the Trill Symbiosis Commission. One of ship’s Medical Holographic programs, Alex Corday submits a possible treatment to help the captain recover from the neurological trauma he has suffered from. A number of the neural pathways in the captain’s brain were damaged due to the heavy concussion he received to his head. It was a brutal trauma, one that his mind wasn’t able to protect him properly from. So these pathways need to be regenerate. Corday believes she can do this with modified Borg Nanoprobes. They would be programmed to repair the damage and make sure the pathways are no longer damaged. After consulting with Lieutenant junior grade Stevan Tallarico, the Enterprise’s only Betazoid counsellor on the procedure Doctor Corday presents her recommendations with Doctor Novak’s support to Commanders T’Val and Marshall-Bennet. The procedure also includes using the nanoprobes in Johnathan’s mind to record how his body will react to the nanoprobes intrusion. With the commander being only a year younger then his brother he can provide Corday with adequate information before the treatment is carried out on the captain. T’Val approves with the treatment with Johnathan’s consent. Corday begins the treatment and it turns out to be a success, until the nanoprobes begin to regenerate in to their original state of assimilation and begin to create Borg implants in both brothers. Corday is able to stop the infection with Novak’s help and stable their patients. A few hours later and the captain awakes from his coma. Corday is deactivated by Tallarico after believing the hologram was creating a security threat to the ship. But when the captain reads the reports of his treatment he has words with Tallarico to make the counsellor understand he had no right to deactivate the hologram’s program without her full consent.
Four days later and both ships have found sixteen transponders which were used to transporter the professor away from Andoria. A full analysis of each device has confirmes that his biological matter had been transported from one to another. The last transponder was found on the edges of the system that Weytahn, an old Andorian colony close to the Vulcan border. When they arrive in the system they detect high concentrations of tetryon particles. A Dominion Dreadnought vessel decloaks and opens fire on the Enterprise. An intense battle insures between with the flagship and Warhawk against their new enemy. After a combination of fire power from both vessels the Dreadnought is disabled and crash lands on Weytahn. After the battle Enterprise receives a transmission from planet which containing co-ordinates leading to a small island on the southern hemisphere in an unusual triangular shaped building in a large quarry. The captain leads an away team after requesting aide from Captain Kelly Ryan and other Starfleet ships in the area.
On the planet surface the away team enter the building to find it be constructed after the colony was evacuated. It was built by the Andorians in attempt to place a small outpost in preparation of returning to the planet at a later date. The team enters a large hall and are welcomed by a Romulan man to Weytahn.
Back on Enterprise the ship begins to suffer from numerous power and system failures. Especially around the brig which houses Professor Anthony Starling who they had rescued from Vulcan nearly two weeks ago.
On Weytahn the away team discovers who the Romulan man is, Admiral Alak tr'Kervek the former head of the Romulan Star Empire Tal Shiar. Kervek begins to inform Bennet why he in on the planet, he plans to take revenge against the Federation for "corrupting" the Romulan way of life. It is also at this time that former Vulcan High Command Chief Administrator Loval appears supporting Kervek’s plans against the Federation. With the away team surrounded by Reman soldiers Kervek and Loval announce that the original Starling was replaced with a Romulan operative, and they intend on capturing the Enterprise to use against the Federation. Zack doesn’t decide to stay any longer in the presence of the two men and Fakur activates everybody’s emergency transporter unit to beam safely away from the hall. A scattering field placed around the building interferes with the transporters and the away team is separated. Quickly they rejoin and find the actual members of Project Harmony. They liberate the members who are all being kept as prisoners of Kervek, being forced to help him integrate all sorts of technology and systems together.
A rescue team sent by the Warhawk to find the missing away team soon finds the Enterprise crewmembers and the members of Harmony. As they try to escape from the building they are all encompassed by a transporter beam and beamed on board the Vulcan Cruiser Sarak. It’s commanding officer one Commander Sek informs the away team they’re guest on his ship and they are here not to cause any trouble, but are here to assist their former Federation allies in apprehending Loval. Sek informs Zack that the Enterprise was badly damaged by the Romulan operative impersonating Professor Starling. His vessel arrived to assist in the mission with T’Val’s consent. Both captains agree to sit down and discuss the situation which sparks the possibility of improving relations with Vulcan.
Days later the Enterprise and Warhawk are on their way back to Earth before returning to Deep Space One with all the members of Project Harmony.
